Imotep in 1999's The Mummy.  All the dude did was fuck the Pharoah's woman, yeah a bit of a dick move but did it call for a curse so terrible he's the only guy they ever used it on?  Then he comes back and all he really wants is his woman.  Yeah he got all world conquery in the sequel but the first time around I felt bad for the guy.

The Seperatists in the new Star Wars movies. All they did was cecede from a corrupt and gluttonous government, which as it turned out, was controlled by the most evil being in the Galaxy. And  the only people they actually killed (For the most part) were clones, while pretty much all of them are killed in episode III.

He is a complete douche throughout the film, but his cause is essentially altruistic: to protect his civilization from human influence.

If I were an ape and an ape doctor told me that humans used to run our planet and murdered themselves on a massive scale and he is going to keep that a secret to ensure the safety of our own civilization, I would definitely say "Your mouth moves funny when you talk. Also I will keep your secret, in exchange for a shit load of bananas. And one of those sweet orange jackets."

If you don't mind me asking, how could you side with the Joker?  He has no side. He's on his own side. He would rather use you and kill you then let you share the swag or attention. Unless we're talking about animated Joker here, because the worst thing I remember seeing him do was beat Batman in the face with a salami.

Anyway, I'd have to side with Bill from Gangs of New York. He was a brutal son of a bitch but he was fair and honorable. I felt heartbroken when he realized Amsterdam was going to kill him after treating him like a son. After the scene in the Pagoda I thought the movie was more about him helplessly watching his kingdom crumble around him and his lashing out to try to stop it then Amsterdam's rise to the top.
