Although not technically a video game, Final Fantasy 7: Advent Children has an amazing soundtrack. Considering Advent Children's soundtrack largely consisted of rearranged and revamped tunes taken straight from the FFVII game, I'd say that counts. To go way back into the annals of video gaming history, Megaman 2 for the NES is an absolute treat, soundtrack-wise. The complexity and finesse they managed to achieve using only the NES sound chip is astounding. Awesome tunes too. One of those video game music cover bands described it as "'The White Album' of video game music", and that pretty much sums it up for me. Earthbound and Chrono Trigger for the SNES are terrific as well.

Tsujioko did an amazing job with the last two Fire Emblem games as well as the two GBA American releases. Each game is littered with dozens of songs fitted perfectly with each situation. The songs mesh together perfectly, songs switch seamlessly between the specific map song to the attack song to the recruitment song. Radiant Dawn had an especially massive soundtrack with several memorable songs, my favorite being "Stalwarts Unite".
Megaman is also one of my all time favorites, I bought Mega Collection just to hear the great techo soundtracks from each game though I'm not a giant Megaman fan.
Finally, Ocarina of Time, which has had the biggest impact as far as music on the series, it had endless awesome tunes that you got to play a section of in the game. The series has always had great music but that game has my all time favorite soundtrack (excluding Brawl for reasons Coolman stated). Saria's Song still gets stuck in my head from time to time.

The entire Total Annihilation soundtrack. Instead of having some techno-rock soundtrack like Command & Conquer, they have an entire orchestra, so when you start launching your tank offensive with air support, it sounds nothing short of epic. Unfortunately, I can't find any sites with streaming audio, so the best I could up with is this guy's Youtube page.

do MMORPGs count? I mean it's still technically a video game... Whatever, I have to nominate the Final Fantasy XI soundtrack. specifically Distant Worlds. The entire soundtrack is pretty awesome, but this beautiful piece really made a perfect ending to the best story arc in the game. All of the Final Fantasys have had awesome soundtracks in my opinion, Nobuo Uematsu just does astounding work.
